Hillary Clinton would do very little to harm men's rights in a worst case scenario.
The Paycheck Fairness Act will do nothing to harm men.
The overzealousness of Title IX is already being slapped down by lawsuits by MRAs.
There really isn't much else that Clinton could do to try to hurt men.
Trump, on the other hand?
He will most likely stand by while the GOP invigorates more Hobby Lobby-style behavior in GOP-dominated states, making it harder for women (but not men) to get contraception on their health care plan.
He will certainly stand by while the GOP destroys Title IX. This will swing the pendulum all the way back around to colleges totally ignoring / burying rape accusations. What is really needed is Title IX reform, in which all rape accusations go to criminal court, and general rape prosecution reform in which all rape kits in America are processed in a timely manner. But the GOP won't do that - they'll just blow the doors open so rape cases get ignored. Which is stupid and very bad for women.
Men's rights would flourish at the activist level under Hillary. We would continue to win victories as we have been, and the feminist element in Hillary's wake would, at worst, keep the Return of Kings and other misogynist alt-right nutters in check. MRAs already hate Return of Kings and even if they wanted to, they just don't have the resources to bail out the alt-right and their misogynist nutjobbery. The alt-right has too many low/no-value hills to die on, basically. Plus a Clinton presidency will mean anti-war Democrats relentlessly beating her on the head to keep out of wars (which mainly kill men) and more workplace safety laws which will prevent more workplace deaths (which statistically save primarily men's lives). Hillary won't cause a MRA backlash; instead men's rights will simply plod forward under her shadow, largely unimpeded, but the alt-right misogynists will be shit out of luck.
Herr Trump, on the other hand
This dude's going to absolutely piss off women for no good reason and cause a major feminist backlash. The GOP running wild on his watch will do much harm to homeless men, men in hazardous places, and when Russia gets out of control, guess who's gonna have to die on foreign hills to get them back in check? You guessed it, the men. But society's sympathy well for men will absolutely dry up because of what the GOP will be doing to women's rights.
Worst case scenario: MRAs stupidly hitch their horse to Trump and his alt-right Nazi brigade. The women allies we've attracted to our movement start to drop off, and the men's rights movement rides Trump's coattails down to political ruin for the next generation.
The best thing MRAs can do is repudiate Trump as loudly and effectively as possible. When he goes east, the movement needs to flee west as fast as they can. And no matter how much they think GOP laws might benefit men, MRAs need to say NO!!! to everything Trump or the GOP wants to do. Do not drink the kool-aid, do not eat the candy. The bigger the schism between the men's rights movement and the alt-right, the better off we will be when the alt-right is driven from power by the shifting demographics.
MRAs need to embrace pragmatism: stuff like equal pay laws aren't gonna hurt us, it's not a battle worth fighting, and a misogynist administration costs us female allies, and that's a bad thing.
