To identify who DNA from a dead person belongs to, you must first have a sample of their DNA from when they are alive.
Pointing to a dead body, and saying "We've identified his DNA,,,,it's this guy" doesn't work unless they already had samples from before.
The only alternative is to take the DNA from relatives of the victim for comparison. Did they send investigators over to Al Queda HQ, and ask politely "Hey, can you guys show me the relatives of these people, we want some DNA samples"
So, the question remains, how did they get the DNA for comparison?

The FBI had collected the DNA from tiny traces of skin on the steering wheels of vehicles hired by the hijackers and from hair samples recovered from their hotel rooms.
Earlier this month, the FBI provided profiles of all 10 hijackers, including alleged ringleader Mohammad Atta, so their remains could be separated from those of victims.
"No names were attached to those profiles. We matched them, and we have matched two of those profiles to remains that we have," Ms Borakove said.
"We haven't finished our work, so it may be more," she added.

Nearly 18 months after the attacks, the forensic scientists have managed to identify remains belonging to at least 1,465 of the estimated 2,790 people reported killed in the attacks.

DNA can't survive the temperatures involved in those planes crashes. No DNA would survive.
The other difficulty is that DNA found in rented cars could come from anyone, DNA found in rented apartments (which had other visitors) would be contaminated and also come from many people besides those accused, DNA found on luggage would come from luggage handlers and the staff at the check-in counter and from dozens of different sources.

The guys in the cockpit would have been far away from the fuel fires, and inertia would have taken their various body parts to the farthest-forward area of the crash site.

There wouldn't be a fireball in the cockpit. There's no jet fuel there.The guys in the cockpit would've been utterly incinerated in the fireballs on impact. The cockpit being at the front of the plane would be the least likely place for anything to survive since it's the front of the plane that hits first.
The temperatures in the fireball were hot enough to vapourize most of an aluminium & steel plane, isn't that right? What chance would DNA have of surviving those sort of temperatures?
