I don't see how Fillmore would be even remotely on point when it was only decided by SCOTUS because of WJC that you can sue a sitting president.
 
No, it is not a legal question in that sense -- that is, the question is not whether a federal agency has standing to sue the president; the question, rather, is whether Trump has the authority to fire anyone in the GSA who tries.
I haven't seen anything to indicate they can sue him, however they clearly have the right to cancel his lease for violating the clause in the lease agreement which states that no elected official can benefit from the lease.
