The story is unfinished, and always will remain so, for obvious reasons. But many writers like to one shot stories of Wonder Woman and Superman also.

I am hardly an expert on Superman or Supergirl lore, but it seems obvious a man could impregnate Supergirl. Though she is an "alien", she is still humanoid. She breathes the same air and eats the same food as humans. If there were some incompatibility in genetics, she wouldn't be able to survive.

One can look to Star Trek to see how humans can mate with other humanoid species. Vulcans come to mind.

One can also look to the equine family for further guidance. Donkeys and horses can mate as can donkeys and zebras. Put those three side by and side and despite appearances, the genetics work.

That said, as someone further up indicated, she would probably snap off your dick when/if she had an orgasm. And don't even think about anal.
 
We've already established that Kryptonians are not Homo Sapiens and do not share our DNA. They necessarily have more chromosomes to encode their super-[pwers, which differ from human senses and abilities qualitatively as well as quantitatively.

But their powers allow (or require?) them to modify genes to allow reproduction with other humanoids found around the galaxy. Under the influence of paisley kryptonite, Superman could knock-up a TG gibbon (NOT an orangutan, OMFG NO!) Supergirl could bear Thulsa Doom's child. It's all a matter of taste.
