Most Literotica stories that are divided into different chapters have the same plot line, but I'm writing one that follows a family over several generations. The first chapter would by itself be a Fetish story, the second a First Time story. Should I put them into their respective categories or together under, say, Novels and Novellas? It seems to be done both ways. Just wondering.

Either way would work, really, but if you choose N&N you really should write one long story and not several chapter submissions. 
I've seen a series split into various categories in the different chapters. Nothing wrong with it.

a novel or novella can be split over chapters ( see my "Who's Vanilla Now?"), but in that case, each chapter should be several Lit pages long. If you look at some N&N stories, they are often VERY long.
If each chapter has a distinct slant, entering them by category mightwork better in terms of "warning" readers what they are getting, but wil cost you reads, as people wil not likely read later chapters without starting at the beginning.
