I am currently writing a story based during the classical Roman period, like 2000 years ago.

The legal age for marriage and any sexual activity was twelve for girls, fourteen for boys.

Would I, therefore be breaking site policy by the description of, for example, a thirteen years old's sexual experience when married.

Yes. The site policy is age based and has nothing to do with legalities or cultures, historical or otherwise. You cannot describe sexual activity under the age of eighteen, period.

It doesn't matter here when the story takes place. Under 18 sex will get your story rejected in minutes of Laurel scanning it. If it does get by her, someone will report it and it will be yanked.
