All kinds, man. The list is actually quite long. The posterboy for this would be the entirety of the Star Trek series, as the Federation actually works. Crazy talk.

Doesn't it kind of break down in Deep Space 9, what with the evil section 9, 31, 25, whatever number it was?

It was probably introduced to continue the trend of artificial drama and conflict specifically constructed for DS9. They actually leaked memos from the planning sessions for that show, and they talked about how utopian everything was. So they created that station in a wildly complex, conflicted zone that had nothing to do with much of the rest of Fed space.

Section 31 wasn't necissarily evil, they just operated outside the Federation laws.
