My idea for this is to rework the majority of Mutates/Mutants in the Marvel Universe as Inhumans. Additionally, you can create your own Inhumans from scratch.
Thousands of years ago, Earth was one of many worlds the Kree Empire used for scientific experimentation. After centuries of failures, they finally produced several bloodlines that reacted positively to Terrigen Mist, resulting is successful mutations. They also discovered the active trigger remained dormant in their DNA even after multiple generations of breeding with unaltered bloodlines. These early Inhumans were meant as weapons for the Kree's never-ending war with the Skrulls, and many of them were shipped off to fight battles across the galaxy. They played a significant role in finally pushing the Skrulls into submission.
Eventually, one young Inhuman named En Sabah Nur started a revolt among his brethren, urging them to stand up to their Kree masters. News of this spread and other Inhumans around the galaxy turned on their leaders. This lead to internal strife within the Kree Empire, and an eventual reform that outlawed slavery and experimentation on other sentient races. They abandoned their "Test Worlds," and Kree society gradually evolved to become more peaceful.
Back on Earth, En Sabah Nur was hailed as a god and hero by his fellow Inhumans, though this power eventually corrupted him into a cruel, tyrannical figure. A second revolt saw Nur dethroned and imprisoned within the Crystal Pillar, which was sealed in a tomb deep underground. This conflict brought the death of many who had opposed Nur, and only a handful of Inhumans remained on Earth. They decided to forbid the use of Terrigen Mist, hid the crystals away. Their bloodlines still lived on through their offspring, but the superhuman abilities remained dormant in the new generations due to the absence of Terrigen.
Today, only two Inhumans from the Old World still exist -- En Sabah Nur, frozen in time within the Crystal Pillar, and Uatu the Watcher, an immortal who had left to fight in the Kree-Skrull War and then returned to Earth and aided in the fall of Nur. Uatu monitors humanity from his grounded spaceship, hidden in the same cave system as the Terrigen Crystals. He only observes, having taken a vow never to interfere unless Nur is freed. He has a series of cloaked satellites in orbit to provide him a continuous visual feed of events around Earth.
In the early 1800s, a group of Skrull nomads used their shapeshifting abilities to infiltrate Earth, eventually locating Uatu's cave by tracking the signals sent from his ship to his satellites. They stole a number of Terrigen Crystals for use in their own experiments, but before they could leave, Uatu sabotaged their ship so it would never fly again, doing the same to his own so they could not attempt to steal it. He also disabled long-range communications on both vessels, thus trapping them all on Earth with no way to call for help. In return for that, the Skrulls attempted to kill Uatu, but upon realizing he was immortal, instead sealed him in one of their stasis pods, where he would remain for over a century.
The Skrulls decided to conduct their experiments here on Earth, since they were trapped anyway, and released clouds of Terrigen Mist in several locations. Any descendant of the Inhumans who inhaled the Mist triggered their mutation, leading to a handful of people developing powers, including James Howlett, Victor Creed, and Nathaniel Essex.
Over time, the Skrulls and their few Inhuman allies worked their way into multiple governments around the world, eventually leading to the creation of HYDRA by the end of the 19th Century. They conducted many different experiments aimed at giving powers to those without the Inhuman genes, one of which was the Project Rebirth that saw the creation of Red Skull and Captain America.
Other than stories and legends of the heroic Captain America during World War II, superpowers remained mostly hidden from the general public until the Inhuman Crisis of 2016. The Crisis was sparked when Oscorp -- a HYDRA ally -- developed the Terrigen Virus from the active chemicals in the mist, producing an airborne strand and releasing it into the skies around the world. It spread around the globe, causing all Inhuman descendants to trigger their mutations and keeping them active in the reproduction process, thus ensuring that all following generations would develop their powers around puberty without needing Terrigenesis.
