Short of wearing gloves or cutting her nails, I don't know what else she could do. Even short nails can scratch, if she milks your prostate. Perhaps if that's where the problem is occurring, she could wear a surgical type glove on that hand.

I always wear a nitrile glove for anal fingering. It just makes sense to no have to worry about clipping my nails really short or stopping to scrub my hand after. And, well, the thought of getting fecal matter and bacteria under my hails squicks me, so a well-lubed glove seems like the most sensible solution for that. Nitrile gloves are pretty durable, too.
