...or do some stories just disappear? A few stories that I know I have read, but can no longer find, despite hours of searching. Can an author 'pull' a story?

Yes, authors can and do pull their stories. For various reasons. One being a sudden realization that they have overexposed themselves on an increasingly not private Internet. Another is that they are publishing it and either don't want it also available for free anymore or their publisher has demanded that no free copies be available.
