Makes sense. The little people walked to an area where they were away from larger, stronger neighbors. The water then rose and they were isolated, at least for a while. Even if they did have boats, they probably tried to remain as inconspicuous as possible to avoid attracting the attention of the neighbors.

The island had to have been isolated for some time, as there were stegodonts on the island and those take a long time to develop. The little people had an isolated environment where they could live. Then their larger neighbors began to arrive on the island and the little people retreated into the jungle to hide and eventually to become extinct.
