My story is long and I divided it into 6 parts.

Aliens Ch. 01 - Aliens Ch. 06 under Mind Control

I submitted Aliens Ch. 01 and Aliens Ch. 02 which were approved.
Aliens Ch. 03 was rejected due to paragraph formatting or something
else. This is confusing to me because the first two chapters were
accepted.

Prior to submitting it, I ran it through Word 2003's spell checker.
I did not check for gramatical errors. It is written in Ascii text,
Courier New, 10 point and I used the Note Tab Light editor.

All lines have a hard CR and LF.

Each 'part' consist of multiple sections or chapters and I indexed these.
To me, it makes for easier navigation, I could be wrong on this.

i.e.

[01A] THE CAT JUMPS OVER THE MOON:
[01--] --------

What are the max characters per line?

I would appreciate any and all help, comments and criticism.

There are no max characters per line (that I know of). I don't force LFs at the end of my lines and haven't had a problem.

If you have a formatting issue, then either you do, or it was a mistake. It's hard to say without seeing your text. One common problem is dialogue -- dialogue from different characters should be in separate graphs. Did you check that?

There's also the fact that the acceptance/rejection process is pretty haphazard, arbitrary and unpredictable. I'd just futz around with the look of the manuscript so it looks somewhat different than the first time and then resubmit it. Likely it will go through.
