So... I heard back from him today. They apparently talked through everything and decided that they were going to make it work. The solution was a don't ask don't tell open relationship. He confirmed that she is indeed fucking her boss and doesn't want to stop. He in turn told her he didn't want to stop seeing me. He said they are too close, like best friends, to just end everything and that they didn't want to end it all because of their sex lives. So she will keep seeing her boss on business trips and he will keep seeing me while she's gone.
